When RNA component units called ribonucleotides become embedded in genomic DNA, which contains the complete genetic data for an organism, they can cause problems for cells. It is known that ribonucleotides in DNA can potentially distort the DNA double helix, resulting in genomic instability and altered DNA metabolism, but not much is known about the fate of these ribonucleotides.

A new study provides a mechanistic explanation of how ribonucleotides embedded in genomic DNA are recognized and removed from cells. Two mechanisms, enzymes called ribonucleases (RNases) H and the DNA mismatch repair system, appear to interplay to root out the RNA components.

"We believe this is the first study to show that cells utilize independent repair pathways to remove mispaired ribonucleotides embedded in chromosomal DNA, which can be sources of genetic modification if not removed," said Francesca Storici, an assistant professor in the School of Biology at the Georgia Institute of Technology. "The results also highlight a novel case of genetic redundancy, where the mismatch repair system and RNase H mechanisms compete with each other to remove misincorporated ribonucleotides and restore DNA integrity."

The findings were reported Dec. 4, 2011 in the advance online publication of the journal Nature Structural & Molecular Biology. The research was supported by the Georgia Cancer Coalition, National Science Foundation and Georgia Tech Integrative BioSystems Institute.

Storici and Georgia Tech biology graduate students Ying Shen and Kyung Duk Koh conducted the study in collaboration with Bernard Weiss, a professor emeritus in the Department of Pathology and Laboratory Medicine at Emory University.

"We wanted to understand how cells of the bacterium Escherichia coli and the yeast Saccharomyces cerevisiae tolerate the presence of different ribonucleotides embedded in their genomic DNA. We found that the structure of a ribonucleotide tract embedded in DNA influenced its ability to cause genetic mutations more than the tract's length," said Storici.

With double-stranded DNA, when wrong bases are paired or one or few nucleotides are in excess or missing on one of the strands, a mismatch is generated. If mismatches are not corrected, they can lead to mutations.

The researchers found that single mismatched ribonucleotides in chromosomal DNA were removed by either the mismatch repair system or RNase H type 2. Mismatched ribonucleotides in the middle of at least four other ribonucleotides required RNase H type 1 for removal.

"We were excited to find that a DNA repair mechanism like mismatch repair was activated by RNA/DNA mismatches and could remove ribonucleotides embedded in chromosomal DNA," explained Storici. "In future studies, we plan to test whether other DNA repair mechanisms, such as nucleotide-excision repair and base-excision repair, can also locate and remove ribonucleotides in DNA."

Using gene correction assays driven by short nucleic acid polymers called oligonucleotides, the researchers showed that when ribonucleotides embedded in DNA were not removed, they served as templates for DNA synthesis and produced a mutation in the DNA. If both the mismatch repair system and RNase H repair mechanisms are disabled, ribonucleotide-driven gene modification increased by a factor of 47 in the yeast and 77,000 in the bacterium.

Defects in the mismatch repair system are known to predispose a person to certain types of cancer. Because the mismatch repair system is conserved from unicellular to multicellular organisms, such as humans, this study's findings open up the possibility that defects in the mismatch repair system could have consequences more critical than previously thought given the newly identified function of mismatch repair to target RNA/DNA mispairs.

The results also provide new information on the capacity of RNA to play an active role in DNA editing and remodeling, which could be the basis of an unexplored process of RNA-driven DNA evolution.

Congress subpoenas Corzine on MF Global collapse (Reuters)

WASHINGTON (Reuters) ? A U.S. House committee voted to subpoena Jon Corzine to testify before Congress about the collapse of MF Global, after the former CEO refused an earlier invitation.

The move intensifies pressure on Corzine, who has been largely absent from public view since he resigned as chief executive early last month. His lawyer had previously told the committee that the former New Jersey governor would be unable to attend a hearing set for December 8, the panel's chairman said on Friday.

The House Agriculture Committee is holding the hearing to examine the collapse of the futures brokerage and the search for hundreds of millions of dollars in missing customer funds.

"It is this committee's responsibility to shed light on the facts and circumstances surrounding the bankruptcy," said Frank Lucas, the Republican chairman of committee.

A spokesman for Corzine and his lawyer, Andrew Levander, declined immediate comment.

MF Global filed for bankruptcy on October 31, after $6.3 billion in risky bets on European sovereign debt spooked investors and an effort to sell the company failed.

Investigators are searching for as much as $1.2 billion in missing customer money, which regulators said the company may have diverted for its own needs.

It is in Corzine's best interest to invoke his right to avoid self-incrimination under the Fifth Amendment of the U.S. Constitution, said Barry Pollack, a criminal defense attorney at Miller Chevalier.

But Pollack said public figures "are genetically predisposed " to give their side of the story.

"His best case scenario in testifying is that they use him as a punching bag. His worse case scenario is that he provides testimony that can subsequently be used by law enforcement authorities putting together a criminal case against him," Pollack said.

U.S. regulators are investigating MF Global's business practices, including its accounting and disclosures. The FBI also has shown an interest in the missing funds.

Congress is holding a series of hearings examining whether regulators and company insiders could have done more to prevent the failure and protect investors, traders and farmers who may be out hundreds of millions of dollars.

The Senate Agriculture Committee and a House Financial Services panel have also called on Corzine and others to testify later this month.

In addition to governor, Corzine served as a U.S. senator from New Jersey and, before that, CEO of Goldman Sachs in the late 1990s. He took over as head of MF Global last year after failing to win reelection as governor.

Lucas told reporters on Friday that the House Agriculture Committee had requested that Corzine appear and received a letter from Corzine's attorney saying he would not be available on December 8, the requested date.

"We are putting the pieces in place to compel testimony," Lucas said. "It is too important to let slide."

Friday's vote to issue a subpoena was unanimous with bipartisan backing.

"I am in full support of the endeavor we are undertaking today," said Representative Collin Peterson, the committee's top Democrat. "It is imperative that we hear directly from all those involved."

The House Agriculture Committee also expects to hear from the Commodity Futures Trading Commission and the Financial Industry Regulatory Authority, two of the many regulators responsible for overseeing MF Global.

A committee aide said the panel last issued a subpoena in 1996.

Neither MF Global nor its executives has been charged with wrongdoing.

(AP) ? Hours of intense shooting and clashes across Syria killed at least four people Friday and wounded dozens more ? including an 11-year-old girl who was struck by stray bullets that whizzed across the border into Lebanon, activists and security officials said.

The fresh bloodshed came as Syrian activists reported that November has been the bloodiest month of the uprising against President Bashar Assad, with at least 950 people killed. The U.N. estimates that a total of 4,000 people have been killed in eight months of gunbattles, raids and other violence.

The most serious violence on Friday appears to have occurred in the Syrian town of Talkalakh, where witnesses reported more than six hours of explosions and gunfire starting at 3 a.m. The town is within walking distance from Lebanon, and at least two people were struck by bullets on the Lebanese side.

The girl and a 40-year-old man were hospitalized after being struck by bullets fired from the Syrian town of Talkalakh, Lebanese security officials said. They spoke on condition of anonymity in line with regulations.

Witnesses said the violence started before dawn.

"We were hearing strong explosions and the crack of heavy machine-gun fire," Ahmad al-Fahel, who lives on the Lebanese side of the border, told The Associated Press by telephone. "It sounded as if they were destroying the city."

Deadly violence also was reported elsewhere in Syria, Homs and Idlib provinces. At least four people were killed, activists said.

The reports, and the activist groups' death toll for November, could not be independently confirmed. The regime has sealed the country off from foreign journalists and prevented independent reporting.

Syria is trying to crush an 8-month-old revolt challenging Assad's autocratic rule, but the mounting death toll has led to broad condemnation.

The violence has led to several rounds of sanctions, a key tool used by the international community to exert pressure on the regime. The measures include travel bans and asset freezes.

The EU's latest sanctions, which were announced Thursday, target 12 people and 11 companies. They add to a long list of regime figures previously sanctioned by the EU, including Assad, his top associates, and high-ranking security officials.

The identities of those on the new list were made public Friday in the EU's official journal. They include the ministers of finance and the economy, as well as army officers.

Also on the list are the pro-government Cham Press TV and Al-Watan newspaper, as well as a research center that the EU says provides support to the Syria military in acquiring equipment for the surveillance of demonstrators.

Three oil companies, which the EU statement said provide financial support to the regime, were also listed. They include the Syria Trading Oil Company, which is responsible for Syria's oil exports.

The sanctions are punishing Syria's ailing economy ? a dangerous development for Damascus because the prosperous merchant classes are key to propping up the regime.

Syrian business leaders have long traded political freedoms for economic privileges. The sanctions, along with increasing calls by the opposition for general nationwide strikes, could sap their resolve.

Meanwhile, Navi Pillay, the U.N. High Commissioner for Human Rights, said that fresh reports of violence reinforced the need for the Security Council to submit the situation in Syria to the Hague-based International Criminal Court.

"In light of the manifest failure of the Syrian authorities to protect their citizens, the international community needs to take urgent and effective measures to protect the Syrian people," Pillay told an emergency meeting of the U.N. Human Rights Council in Geneva.

A draft resolution backed by African, European, Asian, Arab and American members of the 47-nation rights council calls for the establishment of a special investigator on Syria.

It leaves open the issue of whether the Security Council, the U.N.'s most powerful arm, should refer the country to the ICC. If the court became involved, it could ultimately issue indictments against Syrian officials.
